From my general sense of things, I'm relatively certain that even Cuse and Lindelof really didn't know where the hell they were going during the first couple seasons.

Obviously they set the SciFi groundwork from the get-go, but my impression is that they really didn't have the finish line mapped out. About halfway through Season 3, the quality of this show suddenly jumped up several notches, and I don't think that timing was a coincidence. The show started becoming really good once those guys finally did figure out where the hell it was going.
